Phylogenetic tree

Constructing a phylogenetic tree

1. While  I was cleaning/editing my sequence, to construct a phylogenetic tree, I found out even 1 base can change (or make a major change) to my phylogenetic tree.

2. I also noticed that an out-group makes a lot of difference in phylogenetic tree, an outgroup using one, two or three species makes a lot of changes.

3. In addition, downloading from a genebank needs a great caution since anyone can upload it, so editing is necessary with reference from your own sample (if any).

4. To increase bootstrap value, I would throw out sample that I believe is not of quality (I used a DNA that is old of at least 1 year above)

5. So, I suggest to make a lot of trial when constructing a phylogenetic tree before proceeding with discussion.

Publication: Postgraduate requirements to graduate at University of Malaya

PUBLICATION GUIDELINES FOR POSTGRADUATE CANDIDATES (RESEARCH MODE) IN FULFILMENT OF GRADUATION REQUIREMENTS

Publication(s) produced by postgraduate candidates (research mode) in fulfilment of graduation requirements must comply with the following criteria:

(1) Publications accepted must be:
a. full length articles in journals and proceedings, with impact factor, which are listed in ISI Web of Science (WoS) or Category A* or Category B* recognized by the faculty; or
b. *books or book chapters published by publishers listed in the ISI Web of Science (WoS) Master Book List, Thomson Reuters or University of Malaya Press or Dewan Bahasa dan Pustaka or any publishers recognized by the Faculty.
c. One (1) publication is equivalent to one (1) book or two (2) book chapters of different books.

 *Note: Publications in Category A or Category B refereed journals or books or book chapters are only applicable to candidates pursuing programmes in the field of Social Sciences.

(2) Authorship Publications accepted must be published with the supervisor(s). The candidate must be the first author, or either the second or subsequent author after the supervisor(s), or the first student author. In the event, two or more candidates co-author in an article, only one candidate is allowed to use this article to fulfil his/her graduation requirement.

(3) Timing Publications accepted must be within the candidature of the candidate.

(4) Topic of publications Publications accepted must be related and conform to the candidate’s research in his/her thesis/dissertation.

(5) Affiliation Publications accepted must carry the affiliation of the department and/or faculty where the candidate is registered.

(6) Blacklisted journals Publications in the following journals are NOT accepted:
a. Publications in journals blacklisted by Malaysian Ministry of Education (MoE)
b. Publications in Probable Predatory Journals according to Beall's List (http://scholarlyoa.com/publishers/)

The swiftlets nest

The nest of some swiftlets species are made from their saliva and are farmed and commercialised as food. The farmer builds a large building for the swiftlets to make their nest. Then, they would call the swiftlets using a playback sound of the switlets to attract them to make their nest in the building. After the swiftlets makes their nest, the farmer would collect only the nest without harming the swiftlets.

The nest would be put into the refrigerator to kill bacteria before proceeding with the cleaning process. Once cleaned, the nest will be graded A.B or C according to the level of cleanliness and weight. An estimated price for 10g of cleaned nest is about RM50.

Principal Component Analysis (PCA)

Principal component analysis is used to determine many variables and determine which variables that fit best for the subject. PCA is used for the subject when there is linear correlation between the variables.


The PCA investigates the multiple variables in more than two axis, so you can choose the best axis that represent your variables with indication on the % for the Axis selected. This plot shows Axis 1 (65%) and Axis 2 (20%) with a total of 85% from the variables used.
